I use gkrellm to keep a longish term eye on the state of things.
Sometimes if dma is not enabled on a drive, the kernel can spend largish chunks doing nothing but stuff data down a port when the disk "flush" daemon wakes up. Port the result of sudo hdparm -I /dev/sda (or for any other drives you have) and we can try spot any problems with that. "vmstat 5" and let it run is another handy diagnostic.
