It is possible to have a folder on an IMAP account that Thunderbird
simply ignores. To have Thunderbird read the folder (as expected), you
must "subscribe" to it. This happens by default if you create the folder
with Thunderbird, but not if you create it by some other means (such as
via a Web email client), so:
Right-click on the account,
Subscribe ...
Ensure that all the folders you're interested in are ticked.
Or, if anyone knows off the top of their head how to sort E-mail
into separate folders using Thunderbird, then just tell me that.

You should be able to work out the rest.
Personally, I've set up mail filters on the server-side, so that things
get sorted whether I use Thunderbird or the web-app. This is
particularly useful when you subscribe to high-volume mailing lists. The
availability of server-side filters depends on the server, obviously.
