I do two things, only one of which is necessary. 

First, use the Modes line in the Display subsections to specify only 
the mode you use most:

[...]
SubSection "Display"
        Depth 24
        Modes "1600x1200"
EndSubSection
[...]

Second, if you want to use multiple modes, use the Virtual keyword in the 
Screen section to limit the size of the virtual desktop to the size of the
mode you want:

SubSection "Display"
        Depth 24
        Modes "1600x1200" "1280x1024"
        Virtual "1600x1200"
EndSubSection
