If you want to mod the camera, take out the internal filter (which
block IR), get the specs of your IR LEDs and get an IR filter which
leaves only through exactly this frequency - putting this in the
camera. This will get best results.

Incidentially, did you take a look at the Wii controllers? They work
via bluetooth and have a 100Hz IR camera inside which tracks up to
four IR points. They can be used via appropriate drivers under Linux
and have been used e.g. for whiteboard applications. The high
frame-rate allows for very interactive applications, whereas most USB
webcams can only output the highest resolution at measly framerates
(5-10fps...). You are severely limited in marker design and need
specific IR LEDs, though.   http://johnnylee.net/projects/wii/

I agree that the UVC cameras by Logitech are quite good. I've used
the QC 9000 in a few projects and the image quality is very good for
image processing, face recognition works out of the box, etc.. So
using that and using visible-light markers would also be an option.
