That is a bug in automake, coupled with a mistake I made (oops).  
automake --add-missing actually supplies ./ltconfig, but errors as if
there was a problem.  It should still work fine.  

The mistake I made was that I didn't re-add the updated libtool files
to CVS, which is why your system's files are getting installed in that
directory.  Will be corrected shortly.
