Just highlight the text you want to copy with the mouse, then switch to the appropriate window and press the middle mouse button to paste.
Technically, this is a feature of xterm, not of tn5250... but it works. The Windows and GTK versions of TN5250 have more full-featured copy/paste functions (and they're actually features of TN5250!) There's also the patch that Marek recently posted. That adds copy/paste functionality to tn5250 as well -- though I haven't tried it. I have a feeling that it only allows copy/paste to other tn5250 sessions.
