Yo tuve el mismo problema el día de ayer. Lo que hice fue revisar los logs de 
syslogs y me di cuenta que al actualizar el paquete una de las opciones que 
hay en my.cnf esta deprecada:
#old_passwords  = 1
Comentala y reinicia mysql :P
