Jette un oeil à lftp, c'est le client FTP le plus puissant que je connaisse (il supporte aussi SFTP, FISH, HTTP, HTTPS, FTPS et FXP). Et il est "scriptable". http://lftp.yar.ru/

Sinon, bein tu as toujours la possibilité d'écrire un script en Perl ou Python en utilisant les classes de client FTP disponibles.
