I run Fedora and I had a similar problem until I realized I had to make
sure I installed GRUB on the Master Boot Record (on the Windows drive),
rather than on the first sector of my Linux boot partition.  (in the
graphical install, check the "configure advanced boot loader options"
box on the boot loader configuration page to get to this option) You may
have already done this, (I think it may even be the default setting now)
in which case, I've no idea what else to suggest.
