You have to tell the bootloader which hard drive to install the bootloader to. I have two hard drives. One is sda and the other is hda. My normal boot drive is hda. I have directed grub to be installed to hda. If I installed it to sda then I would not get the bootloader until I boot that drive. Windows is on my sda. Linux is on my hda drive.
I am not sure what you did, but suspect that you either need to direct the bootloader to the appropriate drive or to boot their other drive first. This second option depends on your BIOS. My BIOS allows me to press escape to choose the boot device. This allows me to boot from USB devices for example. Each BIOS is different. I would start by looking at which drive is your boot drive and which one the bootloader writes to. The last OS you install will modify the bootloader. If it is on a second drive it may have written it to that drive instead of the first drive. Writing the bootloader to the first drive will not affect your first OS, unless the bootloader does not detect it and properly configure it. An alternative would be to boot into the first OS and re-write the bootloader, hoping that it detects the second installation properly.
