There are several ways to do that, but the easiest is to use a batch converter like PACPL or Soundconverter which are in the repositories. It can also be done from a Nautilus script or the commandline, although navigation through many subdirectories would be a headache for me. Whatever you use you will need the proper encoders installed, too.
