man fsck, man hdparm.
I don't know about GUIs for these two.
fsck only on an unmounted system, I don't know whether it will work on a fs mounted
read only.
hdparm at your own risk.

Use rieserfs, you probably will have to recompile your kernel for
that.
Or use ext3. Either of these will reduce the fsck time.
