Skype (and most current VoIP software) is extremely bandwidth efficient, unlike bittorrent. However, voice traffic doesn't like congested links (increases jitter) or latency. No software or traffic engineering can rectify your high latency problem. I recommend moving to a low latency connection with lower congestion to solve this issue.
