I repeated my tests in the HW setup I described before in all four combinations of E2E/P2P with free_running 0/1 and it seems to be working nicely. I'd like to add some tests of the TC to the testsuite, but it looks like that will require handling of the deferred reading of TX timestamps. I'll look into that later.
