Thanks Richard for the quick reply!

I was wondering if the first_step_threshold could be used for a workaround, but 
my tests show that it only takes effect after starting ptp4l and not after 
state changes. Do you confirm this is the intended behavior?

Yes, looks like it.  Some drivers do that.

Re-write the device driver to either not reset (if HW allows) or save and 
restore the current time across link down/up.
