You can tell the X server which screen to use. I used to use the Fn keys until we figured out how to set everything up propertly. It depends on which mode you are running in (twinview, two devices, xinerama) as to how to set things up. I use a script which checks to see if the CRT is plugged in and chooses the proper X config.
