A lot of infections are because of users. Even when I used Windows I never got infected because I didn't double click on executables named "Hot Sexy Women Pictures" or anything else. Obviously with drive by downloads and other ways of infections that logic is flawed because that is not the user's fault. However people also visit websites that are more likely to infect them. Porn sites, warez, etc etc.
As for *nix permissions I don't see how that will change anything unless you are talking about files not being executable unless the user makes them. I don't know that it will help though. A user will get the message that it cannot be opened or is not executable and then they will search for a way to fix it and make it executable. Just like when a new Linux user downloads a script and can't run it... they get help and suddenly rmrf.sh makes their system nice and clean.
