I think most windows name themselves. I know that printing particular strings in xterms will change the title, so a program could be made where you launch it, type in a title, and it will copy an echo command to the paste buffer, so you could middle click the window.
One thing I often do is change my PROMPT_COMMAND env (or something else if you're not using bash), so that the last command I've typed is the window title.
