Wubi does not install on top of Windows. It installs in Windows but runs outside. You must reboot to use it. You can run Wine in Linux but it does need you to reboot. It also does not give you full compatability. If you have a powerful enough machine and a Windows license them running a VM using Virtualbox is your best bet. The PUEL version will let you use your usb devices and you can share the clipboard and drag and drop between Linux and Windows. You can even run in seamless mode and share one desktop having both panels or task bars.
