We are having the same issue with a 2003 box as well. Our 2000 system is solid and does not show the same problems. Both boxes are hosting multiple site and are using pretty much the same code base since it is a package that we built and sell.

It is Windows Server 2003 with IIS 6.0. Also to answer an offline question, the
CF updater has been applied.
