The dark is there in SEED. It's just that it doesn't really show up until Alaska, when you learn that the Atlantic Federation high command really IS composed of soulless bigots who are quite willing to sacrifice a major base and a sizeable portion of manpower (including an advanced warship and mobile suit) in order to lure the enemy into a trap. Prior to that you could hope that the Federation had people in charge like Harburton, who came across as a fairly decent individual. And that Bloody Valentine was some sort of accident (or the work of a fairly tiny minority of extremists). And right after the 'dark' finally does show up, you then get hit with silly stuff that makes it hard to take the show seriously - the Strike Rouge being a perfect example of this.
