I also fired up an ancient PC laptop and tried hyperterm (had to use
the same USB dongle; it doesn't have a physical serial port either).
I got the exact same issue with flow control set to 'none',
'xon/xoff', and 'hardware'.
I don't think it's flow control related, nor terminal emulator. I'm
thinking it's soekris serial-console related, or something weird like
the memstick image being set to some hardwired defaults that are very
different from the soekris console setup.

I generally use 9600 bps for a serial console. Not sure if this makes a
big difference for a Soekris, since my serial console experience is
limited to Cisco and Sun. Try perhaps minicom as well, it's what I use
and has never let me down. In minicom config, try setting 9600 bps as
your rate.
