Personally I don’t trust the built in reports because I don’t know ‘exactly’ what they are looking for.
But I would look first at hardware inventory, perhaps Resource Explorer to make sure machines are reporting HINV back properly. Running 2012 R2. I go to the reporting website and pull the report "Count inventoried products and versions for a specific product". In the drop down I see maybe a dozen software choices where it used to be hundreds. No idea what happened in my environment, and like I said, not really sure were to being troubleshooting this.
