When I upgraded to 2012 R2 SP1 I went straight to CU1 and enabled the automatic client upgrade feature. All my clients have updated / are updating so you should be ok.

My question is do you have to upgrade all the old client versions to SCCM 2012 R2 SP1(5.00.8239.1000) before installing CU1? Or can CU1(5.00.8239.1203) can be directly applied to a R2 Client? Our R2 Client version was 5.00.7958.1401(CU3).
