Well, given that you've done something totally unsupported - an in-place OS upgrade of your site server - you are now in relatively uncharted waters and should open a support case directly with Microsoft to get assistance.

We have done in-place OS upgrade from Windows Server 2003 to 2008. Earlier only Windows Update deployment was not working & Software deployment was working but post upgrade nothing is working.
