If you are upgrading an application I would set the supersedence to replace
and check the box that says uninstall.  You also need to make sure they
previous application has a working uninstall command setup in the
deployment type. I ran into a snag once with Office 2010 > 2013 because my
uninstall command was not correct on the 2010 application.
