I would also make sure to have some settings configured via GPO for Windows Update, as when you remove your SUP, the Windows Update agent settings will become unmanaged by SCCM, and will default to either what is set via GPO, or whatever settings are set locally.
If you have not configured anything, this could mean download, install, and prompt for reboot of any patches that are outstanding, that you may have not had approved in SCCM, as well as people calling you asking why their PC is prompting for a reboot at 1PM on a Thursday.
