But:
-the indexer runs as a specified user
-unless that user is the same as the account set to run the app pool (and MS
best practices say it SHOULD NOT be) it will not have access to the MySites
-QED

How can the indexer even access the mysites to get the document content OR
the security trimming info in a properly set up environment?  Remember that
mysites are dynamically created site collections (not just subsites!) with
their own site collection administrator, set to the person who owns the
mysite.

I know that V2 got around this by using the sql fulltext index (in
otherwords, not the actual sharepoint search engine)...

It seems to me that a properly set up environment WILL have this issue due
to each mysite being a site collection and not merely a subsite and it
cannot be fixed without (manually/scriped/etc) adding the index account to
the admin group for each and every mysite, individually.

Perhaps I'm misunderstanding something?
