I have always just managed things from within MS Project to cater for
that. Let me see if I can dig out a screen shot or 2...  

 

This doesn't really show how I did it but if you have the start and end
dates columns you can edit it in the Gantt chart, or even the TFS Gantt
chart (extra one you get after installing team explorer).

 

I have also used Scrum which works well with this scenario since you can
just change which sprint a work item belongs to.
