What we did was store the next version number in a text-file in the drops 
folder; we read that in in the BuildNumberOverrideTarget and then increment it 
by 1 and write the result back out to the text-file. You could also use the 
BuildStore class from the TFS API to query the build history and do it that 
way. You will find an example of how to use the BuildStore class in the Getting 
Started with the TFS API presentation and sample application I presented at the 
Queensland VSTS User Group:

Hi,

When you override the target <BuildNumberOverrideTarget> to generate a custom 
build number, is there a way check in team build if the newly generated 
BuildNumber does not exist?  So I can increment the build number by 1 if the 
generated number already exist so it won't generate a error like this TF42064: 
The build number 'x.x.x.x' already exists for build definition
