Can you elaborate? (In-place instrumentation for code coverage is on, but I'm guessing that isn't what you are referring to.)
What I've found is that manually editing the .testrunconfig deployment items and specifying full paths (instead of the <Solution Directory> syntax) seems to fix this, but that isn't ideal...
