Check out Onepulse.com (and TFS Data Manager). These guys are addressing this 
very use case. They are working on back-up, migration, multi-server management 
with selective restore/migration of individual work items. 

I know these guys and they do good work and are closely coordinated with Msft 
(and know the shortcomings of this Msft tool)

However, I checked with them and the features you need are due in the v1.6 
release in about a month.

Just so you know, we have actually spent a lot of time and had a lot of 
problems with this tool. Particularly with migrating projects that have been 
branched. If you look at Codeplex one of the first things it talks about it is 
when not to use this tool. That doesn’t mean it might not work well for you, as 
the results at times seem somewhat inconsistent. It may work very well given 
the correct conditions 
  
So yeah it’s probably worth a look but my advice would be if you start to have 
problems with it, I wouldn’t spend all of your time trying to diagnose the
