I'm no geek, but I think I know this one. Traceroute wants to use ip numbers - the RAW - rather than names. I don't have this set as a rule because I don't use any apps which need to monitor quality of service. But when I used to have Skype for Voip calling, I had this traceroute rule for Skype to monitor its peer-to-peer routing. Have you anything like that running maybe?
And for the configuration warning, if you are happy about your configuration after checking traceroute, then I think you should be happy that this greatest of all helpers can tell you when it has been written to - as would happen with a cloning. I get the same flag when I do a boot from my Super Duper backup.
