Actually their installation instructions say to perform final alignment 
after the flexible coupler is installed. You do a feeler check between the 
gearbox flange and one of the bolt heads that mounts the coupler to the 
shaft flange, then rotate 90 degrees, measure, adjust if needed, etc. Tough 
to explain in a few words and without a drawing,  but it makes sense when 
you see it. It's recommended you get it down to .010.
