You can convert mmpz files in the command line like Lukas said, or you can open the project in LMMS, and save it as uncompressed mmp. LMMS doesn't use MIDI to represent tracks internally, but uses its own format instead. But yes, I don't see why not. It's all saved as XML, you can study the source code to see how the tracks are saved, then write your own tool to modify that data.
