Can you please answer these questions:
Is everything else saving, just not the audio back end?
I'd attribute this to a permission/working path problem. You should be

Jonathan, if you want to tar up and host a Gentoo/virtualbox build image
I'd be happy to download, load up the image and help troubleshoot this with
you, but I don't currently have the time to set up Gentoo and all of its
dependencies from scratch.
This is probably a simple fix, as the symptoms suggest you can't write back
to ~/.lmmsrc.xml (or wherever it wants to create it).
