Interesting. I mean, which MIDI system did you use to feed LMMS from  
Musescore? Musescore -> JACK MIDI -> a2jmidid -> X -> LMMS

I expected X to be ALSA sequencer in that scenario.

Anyway, I did set up something looking like that and I did get better  
timing and no dropped notes... with LMMS outputting to Pulseaudio and  
my pretty untrained ears judging. With JACK I get occasionally choppy  
sound on this weak-ish virtual box, but I think the timing is OK  
there, too.

Will have to do some more experimenting on this issue, but it might  
well be that your situation can be improved.
