The Linux response to this should be:
man diff
In English this means, "Look up the manual on the program 'diff', it does exactly what you're asking."
diff will compare two files and print out a list of the differences with line numbers, etc.
It is typically part of every Linux distribution I know of.

I've quite heavily modified my ltsp setup. In fact so much, I've lost
track of which bits I have changed.
Is there a way of producing a list of files which are different (either
modified or new) compared to a default installation, and for those files
which are different, list the actual changes?
I'd like to document what I've done so I can explain it to other people.
