This could be a faulty network configuration showing up under a higher load like LTSP. Just to illustrate, I noticed this when I changed switch ports from full to half duplex, the kernel doesn't seem to notice and things get really slow. Then people like me anywa) get really frantic and begin trying different fixes and things get worse. My initial problem here was caused by moving a PC from inside a switch to outside, and the poor thing didn't have enough time to rebuild its routing table.
