The terminals have no access or knowledge of /etc/ on the server, or at 
least, they shouldn't.  Their 'world' is contained within 
/opt/ltsp/i386, because that is the directory that is exported (shared) 
to the network via NFS.  You can run exportfs to see all your shares to 
confirm this.

So, the server's graphics card is configured in /etc/X11, and the 
terminals are configured in /opt/ltsp/i386.  However, by default the 
xorg.conf that each terminal uses is auto-generated each time it boots.  
If you have a custom xorg.conf file that you want to use instead of 
auto-detecting each time (this is what I do), you can specify a custom 
xorg.conf in lts.conf.  It is helpful to name this file something 
worthwhile.  So if you created or downloaded an xorg file, place it in 
/opt/ltsp/i386/etc/xorg-via-unichrome.conf

Then, for that particular terminal's section in lts.conf, you would have 
an entry like:

[via-terminal]
XSERVER = xorg
XF86CONFIG_FILE = xorg-via-unichrome.conf
...

The XSERVER line may be optional.  You may need to remove other 
X-related entries like resolution, etc from that terminal's section.  If 
you want to change the color depth or resolution, just edit the custom 
xorg file.  You don't need to reboot the terminal, but you will need to 
restart X on the terminal.  Log out and hit ctrl-alt-backspace and it 
will pick up the new settings.

This is what I use for my custom NVidia cards, hope this helps.
