In the gconf-editor as root, you can find a key called /apps/update-notifier and check "no_show_notifications". Then make it default and/or mandatory -- this applies it to all users. Then you can uncheck it for root only or for any other users you log in as (as long as you didn't use "mandatory", above).
If that key does not exist, you'll have to create it. You can get an example of what it should look like by disabling notifications through the GUI and then checking gconf-editor to see the key (which will be created by disabling notifications in the GUI).
