We are currently running Debian Lenny and will be slowly upgrading to squeeze.

All of our offices are setup with one server running the application software 
and another running bind, dhcp nfs, tftp etc for running the ltsp clients.

The old ltsp version is 5.1.10-2
New version is 5.2.4-2

Have lots of customizations and need minimal down time.

In order to adequately test and migrate customizations plan to upgrade in 3 
stages.
1. The server that supports the clients with dhcp nfs , tftps etc.
2. The ltsp chroots.
3. Finally the servers that run applications.

Is there any problem with running different client and server versions at 
once?

I notice there is now a ldm-server package.
Will the new ldm have a problem if it does not find /usr/sbin/ldminfod
 on the server.

Read that it is advised to reinstall the chroot instead of upgrading.
Is it OK to create a new one as something like /opt/ltsp/i386-test and rename 
and do ltsp-update-kernels when it's known to work?
