(1) the internal code is different
(2) the machinery is utf (large numbers internally)
(3) patterns are utf

in general the luatex machinery is slower than pdftex (upto two times, depending on what you do) which is mostly due to the fact that pdftex is 8 bit

in context mkii we are using utf encoded patterns and there loading patterns in pdftex is definitely slower than in xetex and luatex simply because in pdftex one has to parse

(also, it depends on the language, for instance, russian has large slow loading patterns)
