The correct solution is to enter these characters directly: “, “, –, —, etc.
But a) this breaks TeX compatibility in a big way (IMO) and not everyone has an 
ffi-ligature on his/her keyboard. There is not a command to insert that into 
"fluffiest".

If I'm not mistaken, tlig and trep only concern `, ``, ', '', --, and ---; ff-ligatures and the likes are included in fonts, and a font could very well include the previous ligatures and substitutions, as is the case with Computer Modern, which is why they exist in the first place.
