You are right, I just tested it with Acrobat 8,9 and 10. LuaLaTeX+ fontspec 
documents compare fine with v8, but not v9 or v10. Adobe changed the comparison 
routine from version 9 onwards quite substantially, and the new implementation 
is much much better. Does anyone has a suggestion how to tackle this problem?

that document works fine here (Acrobat 8, Mac) with "normal" analysis.
