GRUB is newer, but they both are good. It is also possible to configure the NT boot menu to use Linux, so it /may/ be possible to configure XP similarly. Using the NT bootmenu is kind of a pain though, because anytime you want to switch kernels you have to redo the boot menu setup. No matter which way you want to go, we'll help you, but I know that I personnally have never used System Commander.

You probably want to install LILO into the boot sector of the partition you installed linux in, if you are going to use System Commander. > I can boot from a floppy via mkbootdisk and get to the shell.
