Probable Cause: NTFS and FAT filesystems do not have a per-file executable flag, so files on them cannot be marked executable or non-executable in a clear and consistent manner. Linux does its best when dealing with these filesystems, but will not be "perfect" in maintaing Unix file permissions unless you use a more suitable filesystem.
