Change one of those two in the config.

Right now am using plain text to get the stuff running.
More detailed debugging of Dovecot shows that it actually looks up the mail in
the rightful directory path. However, the mail is being delivered in a
different location.

Current Delivery location: /var/mail/usermailbox
Required Delivery Location [As per setup]: /var/vmail/domain.com/username/

Have you looked at your encoding and/or encryption?
What encoding and or encryption is the client expecting/using?

I did set up an Ubuntu/Postfix/MySQL/Postgrey/Amavis/Dovecot mail server.
• I can receive mail very well.
• I get authenticated when checking email
• I can see the mailbox with all its mail on the server (using the CLI)
Problem: The email client fails to pick the mail from the server. Despite the
proper authentication, it always indicates that there is no mail.

Server logs show:

dovecot: pop3-login: Login: user=<[email protected]>, method=PLAIN,
rip=xxx.xxx.xxx.xxx, lip=xxx.xxx.xxx.xxx, mpid=25498, TLS,
session=<BDBllldR6ACBzQYG>

dovecot: pop3([email protected]): Disconnected: Logged out top=0/0, retr=0/0,
del=0/0, size=0

The Mail File is located in /Var/Mail/

Dovecot Config directive is as follows:
mail_location = mbox:~/mail:INBOX=/var/mail/%u

Advice will be much appreciated.

Regards
