Another possibility springs to mind: Bach designed and wrote music on the Lautenwerk because he liked the sound of the lute, but was more comfortable on a keyboard. Because he sat at one instrument does not mean that he was not composing for another. Hard to play? Need a bunch of edits? Most likely the same would have been true for any piece written for the lute by a non-lutenist.
