   In case of f. 62v. I could immediately tell: the Echo parts are
   missing.

   Yet, there is no red ink indicating a division of any kind.

   It would however be amazing if there was a twin manuscript that
   contained the second part...

   What about Fol. 17v? It bears the title "Secund Pars".

   But where's the first part? It also has passages in red ink, so the
   first part would have the colors reversed.

   Or is it just the second part of a motet/madrigal?

   see that the piece begin in g minor ( if we consider an instrument
   tuned in "a" ).
   When the 2nd choir sings in bar 8, the ink is red, and this must be a B
   flat Major. This calls for an instrument tuned in "g".
   I now Stevie Ray Vaughn could change instruments very fast, but I dare
   to say that even he would have problems changing between two different
   tuned instruments in a moment like this.
   Any ideas?
